The film begins with Neo (Keanu Reeves) trapped in the Train Station, a purgatory-like state. The Trainman approaches him and informs him that he cannot leave without a ticket. Meanwhile, the Machines are drilling towards Zion, the last human city, in an attempt to destroy it.

Morpheus (Laurence Fishburne) and Trinity (Carrie-Anne Moss) meet with the Oracle (Mary Alice) to figure out how to save Neo. The Oracle reveals that in order to defeat Agent Smith (Hugo Weaving), Neo must first confront and negotiate with the Source, the Machine mainframe. After that, Trinity and Morpheus set out to find the Keymaker (Randall Duk Kim), who can provide them with the means to reach the Source.

Back at the Train Station, Neo purchases a ticket from the Trainman (Bruce Spence) and boards the train to Machine City. Commander Lock (Harry Lennix) orders the citizens of Zion to brace themselves for the impending attack, while the crew of the hovercraft Logos, Niobe (Jada Pinkett Smith) and Ghost (Anthony Wong), sets out to provide backup for Trinity and Morpheus.

As they progress through the Matrix, Trinity and Morpheus face a number of challenges, including a group of Agent Smith clones known as the Keymaker, and are able to obtain the Key to the Source. Agent Smith, who has taken over the body of Bane (Ian Bliss), a crew member of the hovercraft Nebuchadnezzar, ambushes them.

In the real world, the Machines stop attacking Zion, and humans and Machines begin a new era of collaboration. Neo, on the other hand, has sacrificed himself in the process, and his body has been carried away by the Machines. The film concludes on a hopeful note, with the Oracle speaking to Sati (Tanveer K. Atwal), a programme she assisted with.
